Коллеги правильно отметили, что все это так и задумано. "Склад готовой продукции" - это давний мираж, который никогда не работал. С учетом того, что из заказа на продажу можно напрямую создать производственный заказ и при этом склад унаследуется, то "склад готовой продукции" должен быть тождественно равен "складу прозводства". С появлением модуля Управления складом ситуация дополонительно изменилась в пользу одного склада для всего и вся. Процитирую себя:

The subcontractor’s warehouse must belong to the same site as the main warehouse. This is because the materials in the semi-finished product bill of materials (BOM) are tagged with the subcontractor warehouse to bring a replenishment with a transfer order about. Yet the sub-production order itself must be pointing to the main warehouse to directly post the receipt of the semi-finished product at the main warehouse. Such a mix of the warehouses in one BOM is only possible within the same site in D365FO.
